for your question Number 1:
Yes, adjacent zones are possible to seperat with an internal window. You can also decrease the size of the wall to a very small wall and determine an airflow from one room to the other.(Check out the handbook how to do this)
Also, you can use a thin air layer as a material of the adjacent wall. (I would recommend this with the airflow adjustment)
The program simcad might help you for your geometry problems, but it is not free of charge.
